Hi people.
Just took the plunge and brought a new Mafell MT55cc Track saw, got it out of the box and went to use it, unfortunately the blade hits the top of the rubber lip on the track. Am I missing something? Am I supposed to cut the rubber?

Yep. You're missing something. You're supposed to cut the lip with your first cut so the lip is right on the cutline. In that way the rail and the saw are attuned to each other.

If everything is done right you will have small rubber shavings on your first cut. Congrats you're going to love that saw.

The cut edge of your guide is your correct alignment gauge for accurate trimming to lines & marks. It must be cut before your first workpiece cut in anger. Enjoy.
