New on site work process using a Makita 2x 18v vac, Mafell Aerofix & Mafell MT55 18 bl...
Dust sac on MT55, tool side of Aerofix taped off, vac set on low next to work table - the Makita 2x 18v has a foot switch, so I lay the Aerofix on the work, kick the footswitch and cut!... it is so fast an reliable. Every few cuts I remove the hose and vac out the dust bag.

Not sure you even need to tape off the tool side of aerofix. Even when it's connected to tool, that end is still open drawing in air. You might even save a step by not having to disconnect the hose to clean dust bag if you leave vac running, pull dust bag and plug it directly to tool side port of aerofix for cleaning.

Taping off the tool side has two benefits -
1) a lot less noise - this may be a moot point bearing in mind the vac and saw, but I don't like noise, I notice the difference
2) the suction of the Aerofix is significantly increased. The Makita 2x18v vac has similar suction to a Festool mini/midi when mains powered, in battery mode, less than half. I am able to run the vac at minimum speed in battery mode which means lower noise and much longer battery life.
I find emptying dust bags a chore - putting it on the vac hose vertically and upside down, it is pretty clean in seconds - I'm not sure trying to put it underneath the rail horizontally would be as quick or efficient.

Back when I first tested the difference between a plugged & unplugged tool port I was surprised that, in my case using a big vac, the difference was only subtle - but haven't experimented with lower vac settings or smaller vacs. My thoughts on sticking the bag onto port under rail are exactly in line with your trepidations, that the half to ¾ evacuation is offset against a thorough cleaning by convenience & speed since it's only going to be filled again.
